Your right the computer does control the shifting. There are 2 solinoids on top of the trannie (just under the thermostat) depending on wether these have been picked up tell the trannie what gear you should be in. I would start by lifting out the connectors one at a time and making sure they are nice and clean. Moving on there is a tendancy for these solinoids to get stuck or in your case maybe even burn out. Try spraying them lightly with wd40 or screwloose and tap them gently with a wrench.
Generaly the trannie in this year accord is pretty well made but it does have an issue thats largely undocumented. The dipstick is in a really bad place (right by the lower cooling hose. If you try to check this while the engine is warm and running you can pick up a nice burn... and even then by the time you read the stick the fluid can run down the stick and looks full.
In my expirence it just isnt practical to check this trannie while its hot. I have found that if you check it cold (yes.. I know this goes against the generaly acepted method) and it reads full then it really needs another pint. This was a leap of faith for me. My d4 light kept flashing and I was getting stuck in 4th gear... the car would drive very slowly.. but adding the pint of fluid made the problem go away and it has'nt reoccured in the last 20 thousand miles.
